If you already know how to do it, you can move the entire "C:\Program Files (x86)\ProtonIDE" folder anywhere you like.
There are a lot of other "PDS" folders you'd want to move as well (C:\ProgramData\PDS, users folder\PDS, roaming folder\PDS, etc).
Would moving the directory affect PDS updates?

I don't know, but there's bound to be SOMETHING that doesn't work quite right!

To be honest I haven't tried this yet with Proton. I'll give it a try and report back.

Installing a new version after moving things seems to work fine.

Here's what I did to test (using win7 x64, UAC turned off):
    - installed V3.6.0.0 into the standard locations
    - moved C:\Program Files (x86)\ProtonIDE to D:\ProtonIDE
    - moved the various PDS folders on C: to D:\PDS
    - created links to the new locations
    - installed V3.6.0.2 and it updates everything on D:

Everything I tried seems to work ok (I don't use ISIS/Proteus, so didn't test that)
